I noticed I can charge the 3DS with the iPhone charger, which is great since I don't have to carry two chargers with me.
But is it going to hurt the 3DS in the long run?
Since the chargers have similar specs but are not identical.
iPhone charger is rated : 5V 1A
3DS charger is rated : 4.6V 900mA

The amperage doesnt matter in this case since the 3DS will only draw max 0.9A and hte charger is rated at 1A if it was the other way around it may cuase extra heat in the charger.
The voltage difference isnt too much concern since its 0.4V.
