Make sure you delete Game & Data saves before you start a New Playthrough incase the MKII gives you any Unlocked Bonuses ,Which will invalidated any Trophy Playthrough.

Im not gonna delete any of my old saves. Didn't have any previous Game data as I've never booted MGS4 on this new PS3 of mine

Pro tip: Don't forget to check the Nomad at each briefing with the MkII for extra battery cells for your Solid Eye and MkII and other goodies.
