Don't you hate the Bugs that fly around in ur face annoying you and what not
well that's not the bugs i'm talking aboot

i have this little bug that when i get a PM/VM i get the pop up saying i have new msgs but the thing is i can't see the msg it won't show up so i can read the msg

Most likely rep. Check your usercp.

Shouldn't be getting a popup for anything other than messages. You'll see the number next to your Inbox when you highlight Profile... that shows everything as a number there.

Rep is when you get "recognized" for something... see the star at the bottom of your posbit (where your name, pick, join date, etc., are). See that in most sections, underneath everyone. You click it and give someone some +reputation or, +rep. When you click on it, right now you add 35 pts to someone's rep points. You can see how many rep points you have earned by going to your USERCP and look at the top of the rep section.

i've had this for a year or two. can't get rid of it either, and i've definitely been on the rep and vistors msg page.... also selected all and clicked 'marked as read'.

it makes me feel wanted

Sometimes I dont even get the new message pop up, though its kind of silly that getting a like means you get an email, yet getting a PM doesnt lol

THere are options for both. You either turn em both off, on, or one off, one on, etc.
